I've installed SSL certificates on everything from IIS and Exchange to Linux and F5 load balancers. I was actually just troubleshooting a misconfigured SSL certificate on an exchange server earlier today. Is there a single SSL certificate being used for both IIS (webserver) and Exchange? You mention websites, but then also ISA Server. Are you using the SSL certificate for inline SSL proxying in ISA Server too? That tends to be a bit more complicated.
