After restarting the SQL server, response gets fast for couple of hours, and then extremely slow!!

there was my description but now it isnt I dont know why but Ill write thiis one "1- give me urls that are slow 2- Ill view top 3- Ill view [login to view URL] 4- Ill view mysql-database structure and indexes 5- Ill view if slow query log present. If not, its bad and Ill turn it on and we have to wait some hours "

Hi, I think after restart your SQL server consume some resources/reserves(which available at beginning) and after some time some php functions related on some sql queries produce calculations which affect on CPU load, I probably may look at it but not sure if you want solve it quick or ready to wait. I once deal with similar behavior for client in past.

which is this snapgoal ? is it your default apache username ? i believe exact issue can be addressed if you can attach last 24 hours http access_log file

Might have your source code php and login to your server? I would like to check few things. no. of concurrent connection is your php only using persistent connection, etc. any slow query need to distinguish slow at php or mysql

With ssh access there are MySQL checks that can be done to verify the problem is with MySQL and help tune it to your needs. The max_connect_errors in your configuration will allow just one or two machines to tie up your MySQL server. This should be a very low number but and it is rarely ever triggered. But if it is triggered with this high of a number it does nothing to protect your server.. There are a few other adjustments that I'm guessing are also required but access to the server is required to verify.
