To make the cron script run alone you need to have stand alone script than some controller or function. you need to run this in background . If you need this to send output in screen and also in logfile then you need to run via command line and the script has to be stand alone only OR the URL where this is running needs to be adjusted where it has to be called using some function or controller. Let me help you out quick with this, the key thing is to execute the php from the shell (thats the difference you described), logging the output can be via emails, or by you calling an url from a browser what has the output updated (yes via ajax call:).
